「は」が不自然なのではなく、「ないですか」が不自然なのだと思います。
したいかどうかを尋ねるとき、このように直接的に聞くのは、親しい間柄だけだと思うので、「ですます調」を使うこと自体、不自然になると思います。
なので、自然な文にしたいならば
「今日は泳ぎたくないの？」
「今日は泳ぎたくはないの？」
両方とも自然です。ニュアンスの違いは申し訳ないけれど、私には説明はできません。

反論しようとして、シニア向け水泳教室のコーチだったら、とか考えたのですが、でもたしかにそれはそもそもこの英文にそぐわないかもしれませんね。
