The tenses don't really match but in my opinion the present tense sounds quite natural in this context (although we could just as well use the past tense), at least if the Russian sentence can be interpreted as "It wasn't you I was thinking of" or "It wasn't you I referred to".
Some alternative translation attempts:
Ich hatte nicht dich im Sinn. *
Ich habe nicht an dich gedacht. *
Ich habe nicht dich gemeint. *
Ich meinte nicht dich. *
Ich meine nicht dich. **
* past tense (Präteritum/Perfekt)
** present tense
If anything, I would perhaps change the word order, moving „dich“ to the end of the sentence because it is emphasized: „Ich meine nicht dich.“ instead of „Ich meine dich nicht.“
Yes, I think the tenses could be quite interchangeable here in many fathomable instances. A good example to show this.
