I can't make sense of this sentence. Is it meaningful at all? German translation (through Indonesian) says "We compared his work with her work", maybe that's what it should be in English too?

No, it isn't meaningful. My guess is that two things went wrong here:

(1) a comment "(using 'dia' is confusing without reference)" made its way into an actual sentence
(2) the gender distinction between "his" and "hers" in German got lost in Indonesian, where the third-person singular pronoun does not differ based on gender, and didn't get restored on its way back to English

My suggestion, based on the German: "We compared his work with hers."
