The other one is now することに so this is an exact match. It could be changed to するのに (which is also valid, IMO) or it could be deleted.

According to another Japanese speaker at WR both versions were correct. Therefore, I'm adding this back in.

Yeah, but if you read the post it doesn't make sense that he was talking about

彼は私のいるのに気がついた。

Looking at the examples he gave he's probably talking about

彼は私のいることに気がついた。

(because こと might be a 名詞, but の certainly isn't)

Anyway, I'm going to side with Google on this one.

"~のいるのに気づいた" 4 actual hits
"~がいるのに気づいた" 603 actual hits

ある友人は2、別の友人は4だと言っています。
私は・・・考えすぎて分からなくなりましたが、やはり2か4でしょうか・・・。1よりは3の方がいいと思いますが。
いずれも間違いではないし、意味もちゃんと通じます。
ご参考まで。
