There is a further ambiguity in this sentence, apart from I/he.
In some constellations (I thought he was my brother) it can be about relationship (it turned out that my parents adopted him) or about identity.
One might philosophize whether it is logical to put it that way, when the meanig is "I (mis)took him for my brother", (because this looks like someone can be somebody else, which is very complicated to imagine)
