Good question. It seems to me that in this example "protein" is a mass noun (like fish, rice, or flour). If the emphasis is on amount then I think it is "protein" ("total blood protein", for example), but if the emphasis is on kinds or diversity, then it would be "proteins" ("The variety of proteins in the blood stream").
