Agree that 'though' is a valid phrasing here, and implies the trouble was external to the people going through it (flat tire, team member resigned, etc). I hear 'going *to* trouble' used more frequently to refer to the level of effort put into something. E.g.: "I hope you didn't go to too much trouble for me." You wouldn't use "through" in that example.
I'd use “though” in either case. If it's in common use somewhere, then fair enough.
