Doesn't this look odd with the two は clauses? I preferred it as it was.

「彼は最初は」「最初は彼は」is also not wrong.
But I think this is better.
And the subject is necessary.

If you don't like two は anyway, you can say without は of 最初は.
最初彼は彼女を好きではなかった。
彼は彼女を最初好きではなかった。
彼は最初彼女を好きではなかった。

I think any of those look better, but particularly the first and third option.

But with は, the meaning becomes little bit stronger.
So we can understand in an instant that he likes her now.

So... One of the first things I learned as a beginner, is that すき, being an adjective, applies to a subject, that is marked with が, so I expected to see 「彼女が最初は好きではなかった。」

But so far nobody objected to the 「彼女を好きではなかった」here...

I know there are exceptions to every rule,so is there a reason why this is OK here? If so, why?

主語:「彼は」
述語:「好きではなかった」
目的語(「好きではなかった」の感情の対象):「彼女が」

目的語を示すのに「を」も使うことができるので「彼女を好きではなかった」もOK。

述語に「たい」「好き(形容動詞, not 形容詞)」などの希望や好悪などの感情を表現する語が使われるときは「が」と「を」の置換が成り立ちやすい。

- (私は)本が読みたい。
- (私は)本を読みたい。

- (私は)彼女が好き。
- (私は)彼女を好き。

その他、以下のような場合も「が」と「を」の置換が成り立つ。
- (トムは)英語が話せる。
- (トムは)英語を話せる。

- (ml_tatoebaさんは)日本語が書ける。
- (ml_tatoebaさんは)日本語を書ける。
