The meanings of the sentences overlap, but "I'm aware of that" is more likely refer to a fact (something abstract) and "I'm aware of it" is more likely to refer to an object (something concrete).
"Your chances of getting there on time are not good." "I'm aware of that."
"There's a noise in the background." "Yes, I'm aware of it." (That is, I'm aware of the noise.) But "There's a noise in the background." "Yes, I'm aware of that." would also be valid. It would mean "I'm aware of the fact that there's a noise." That's where the overlap comes in.
