Agreed. They're not quite equivalent.
"I only used it twice." can mean: using it twice was all I did, i.e. I didn't do anything else at all (not limited only to the activity of 'using it').
"I've only used this two times" limits the activity to the thing in question ("it"/"this").

By "equivalent", I meant that they can both mean the same thing, not that their ranges of meaning are identical.
