
bunbuku-san, is it possible to use 机 instead of 席 here, too?

When we hear トムは机に座っている, we would assume Tom is sitting ON THE DESK literally. If you want to use 机, try to say 机に向かっている which means sitting at his desk.
For example,
トムは自分の席に座り、本を読み始めた。
トムは自分の机に向かい、本を読み始めた。
Both of them are the same meaning; Tom sat at his desk and started to read a book.
