1. mi pilin ike tawa pali e moku. - такая вложенная конструкция скорее всего недопустима (но я не уверен на 100%).

Вероятно, лучше так: mi pali e moku. ni li ike tawa mi.
Можно и так: mi pali e moku la mi pilin akesi.

2. en sina pilin seme? - "en" обязательно должно соединять 2 подлежащих.

Правильный перевод: sina pilin sama ala sama?
Или же: sina pilin ala pilin e sama?

Формально вы правы но хочется раздвигать рамки. Попробуем получить помощь зала :) Сейчас закину эту конструкцию на токипонский форум попробуем с корифеями обсудить. Может они меня поддержат.
