Are you sure you can use pronunciación in this context? If it means the same as pronunciation in English, I think it doesn't make much sense as spelling can be phonemic or not, but not pronunciation. Maybe, ortografía?

For me the original sentence is quite difficult to understand because, the phonemes are the sounds of a combination of two or more letters which constitute each syllable of a word, so I think that the author means that the English is not a language with a solid phoneme structure because the variability in sounds for the same syllable is large. In Spanish the phonemes never change, but in English they are so variable that you can't apply the same rule for the same couple of letters because the result varies from one word to another.
I can't fathom how the sentence could be improved with the change you propose: "La ortografía del inglés no es fonémica". Now I see even less sense than before. What is the meaning of this new sentence? Because in my opinion the phonemes are based on the orthography, but not vice versa.
